The Department of Laboratory Medicine and Pathology has an outstanding opportunity for a Bioinformatics Engineer to join their team.

The UW Medical Center's Department of Lab. Medicine and Pathology is expected to increase sample processing two to four times over in the next calendar year. Such a change will require many improvements in compute-time optimization, workflow, data analysis and visualization, and database-backed web applications. This position's efforts directly support attending physicians' ability to treat patients more rapidly and with increasing accuracy. Through the following duties and responsibilities:

DUTIES AND RESPONSIBILITIES

Develop Next-Generation Sequencing data analysis software pipelines: 50%

  • Develop, debug and maintain software for bioinformatic pipelines and analyses
  • Execute data analysis applications to support clinical testing
  • Create new platforms for tests in development
  • Adapt existing pipelines to new instrumentation and testing platforms
  • Implement technical fixes and code improvements
  • Troubleshoot software and hardware issues related to data analysis
  • Suggest pipeline configuration improvements and support process engineering
  • Optimize and parallelize data analysis pipelines
    Design and construction of applications and databases for efficient laboratory workflow and data management: 30%
  • Create new SQL databases, maintain existing databases
  • Design and implement software tools providing interpretive information for health care providers.
  • Integrate data from the laboratory instruments, clinical laboratory, and analytical pipelines
    Infrastructure: 20%
  • Evaluate and install applications for use in pipelines
  • Assist with data management, backup, and archiving
    MINIMUM REQUIREMENTS
    Bachelors Degree in Computer Science, Engineering, Bioinformatics, Physics, Applied Math, or related discipline AND four (4) years of experience.
    Equivalent education/experience will substitute for all minimum qualifications except when there are legal requirements, such as a license/certification/registration.
    ADDITIONAL REQUIREMENTS
  • Fluency in Python is required; highly experienced programmers unfamiliar with Python may also be considered
  • Experience developing software using "Git" version control, unit testing, documentation, and code review
  • Extensive experience with Linux or other Unix-like environments
  • Excellent spoken and written communication and documentation skills
    DESIRED QUALIFICATIONS
  • Master's or better in Computer Science, Bioinformatics, Data Science, Genetics or Molecular Biology
  • Experience with common tools for sequence analysis
  • Knowledge of Amazon AWS Fluency with advanced Python
  • Fluency with SQL
  • Knowledge of Next Generation Sequencing principles
  • Wet bench experience with PCR or sequencing-based assays
  • Knowledge of at least one other programming language, such as Javascript, Java or Rust
  • Experience gathering and documenting user requirements
